i have to go with '95. in a four show span, phish played two of their best shows ever, 12/29 and 12/31. 12/29 has a stacked first set, and they follow that with what is my favorite phish jam of all time, bt gin>real me>bt gin>Mcgrupp! of course, ny 95 is legendary. all time top 10 versions of mike's, weekapaugh, reba, run away jim, and drowned.
i have to give '97 a nod as close second. the middle two nights are also over the top.
'97. While the 31st was a bit disapointing (see the train wreck Maze), the other 3 shows were sick, and the 31st had a few moments.
'96. The whole run was solid. Totally different shows every night, the two in Philly are really underatted. I might be biased because this was my only NY's run.
'98. Lost in the shadows of '97 and '99 but the 31st could be the best 3 set NYE show ever.
Gotta give some love to '03 and '93 too.
1. Aquarium stage set for 12/31/93 in Worcester was unique and pretty cool.
2. 12/31/95 (and 12/31/99) both in a class of their own as far as great NYE shows/music
3. 12/29/94 with the jammed out dark 31 minute Bowie ("lassie come home"
was a great show4. 12/31/96? with the Bohemian Rhapsody choir gag pretty cool
5. 12/31?03 Miami with George Clinton and Parliament/Funkadelic on stage was great, love scat singing vocalists at any Phish show (also see e.g., ARU guesting 5/5/93).
6. 12/31/02 MSG with the sexy dancers and acrobats shaking snowflakes during Seven Below
7. 12/31/08? The udderball
That is all I remember! Oh, and vendors serving flutes of champagne in the stands at MSG!

'95 of course. But these four shows I have always felt go hand in hand. First run with no repeats. The 28th is as good as the others. What a Tweezer!!!!
'98 All four nights got better and better. Weird shit each night. Why did they get rid of that amazing stage set from the 28th? The growing beanstalks were amazing. Mini-acoustic set. Divided Sky encore. Tom Marshall singing a first time Grind. Super glow stick snakes during Hood. 1999. Need I go on.

wow, I'm confused I thought "NY run" was New York not New Years. All of a sudden people are talking about Miami, Big Cypress and Philly.
