airtrain to the subway, that time on a weeknight the trains will be running pretty regularly, its been a while but i think you take the C to one of the red trains 1,2,3 that will take you right to penn, would be less then an hour no traffic
i've always done:
airtran -> jamaica station
e train -> port authority (in your case you would go to penn station)
there is an express e train that runs too so it would make it even faster if you got on that

Another option, slightly more expensive than the AirTrain + subway, but nicer, faster, and more convenient:
AirTrain to Jamaica Station (same as you'd do for the subway).
Jamaica --> Penn Station via the LIRR. This is a commuter train, nicer and more direct than the subway, faster (20 minutes vs. 35+ minutes for the subway), and takes you *directly to MSG*.
That's probably what I would do if I was in your shoes. Airport --> MSG entrance time should be reliably under an hour. Cost is $11.25 total (vs. $7.75 for the AirTrain / subway combo). Look up the schedule

If you choose the AirTrain / subway combo instead, the only way to do this is to take the E train from Jamaica straight to 34th St / Penn Station (which is MSG). The E runs super-express through Queens, i.e. about half the route. Total subway time (not counting the AirTrain) will be 35+ minutes.
I still recommend the LIRR option, though.

LIRR is easily the best option. It takes 22 mins from Jamaica Station, direct shot to Penn Station.
